Literally speaking, both are grammatical. But they mean different things, and one is a much more plausible thing to say.

 

"De quel pays êtes-vous?" means "Which country are you from?". The word quel, written without the final -s, is singular.

 

"De quels pays êtes-vous?" means "Which countries are you from?", with the spelling quels indicating a plural. (Note this is just a spelling difference: the two questions are pronounced identically.)

 

Or in other words: the word pays just happens to be written with a final -s in the singular, but that doesn't affect the spelling of quel(s).
