The English word pomegranate has it roots in old French. It comes from pome grenate. (Apple and many seeded).

The only French word given in the dictionary for pomegranate is "grenade".

Is there another French word for the fruit which more closely resembles pomegranate or has the original French fallen into total disuse?

"grenade" is just the modern form of "grenate" -- it's the same word really.

Nowadays, I think it tends to just be called "grenade", but the variant "pomme-grenade" is still possible.
